T-5 vibration

Engine: 6.0 LS
Transmission: T-56
Axle/Gears: 3.70
T-5 vibration
is there anything in the T-5 that can go south and cause a vibration? recently i replaced a clutch due to a leaky rear main and after having some hot spots that were kinda large and causing chatter i replaced the flywheel with a hayes billet piece. somewhere between pulling everything apart and going down the road gave me a vib starting in the 2500 range and almost going away in 4th and null when in 5th on the hwy.
when i tach it up in first 2nd and 3rd you can feel it.
iv gone back to the stock flywheel after buying another stock unit and thinking its bad as well.
iv checked the balancer and there is a white line that goes from the timing mark to the hub and its in the same spot so thats out.
im completely lost.
