Hey I am looking into getting a new shifter for my 89 GTA and I want to know if anyone has any recommendations for a shifter that's compatible with the factory center console.

If its a 700r4 the b&m mega shifter would be perfect for ur center console if its a t5 or t56 b&m short throw shifter works wonders also

Okay I got the shifter installed (looks great btw!), but now I am wondering about something called the converter clutch lockout? It was the extra two wires in the plug that was on the stock shifter (other ones where neutral safety lockout and back up lights). Should I hook up the converter clutch lock out? Or is it alright to leave it disconnected?

Stock shifter looks the best and doesn't ruin the factory console IMO. Yes, you should hookup the lockup in the converter.
