The wise please help

Ok I have a T5 I replaced the clutch, pressure plate and pilot bearing, and slave clycinder. Today I put it all back together but when I went to put the trans onto the bellhousing it went in all the way but about a 1/4 of an inch. I moved the trans back and fourth and it did nothing. So I put the 4 bolts in and slowy tightened them listening to hear if any thing was breaking. I used the clutch to flywheel tool to center it, when I put the clutch on. I was just wondering if I messed anything up by doing this? I am only 20 and I work at a body shop, I know a lot about cars. Have any of you guys had this problem before?
