I ran mine through the passenger side fender, then through the firewall passenger side where all the wires to the ECM go through the firewall, then underneath the carpet (on the outside of the passenger seat), then through the plastic that covers up the rear passenger side seat belt and the spare tire, and then out of the side of that plastic cover in the bottom of the hatch. This way its completely hidden all the way to the back of the car.

I ran mine the same as above.

You want to make real real sure thyat there's never ever going to ever be anything that rubs through the wire, and allows it to ground on anything. I have bought several parts cars in the past, because some dummy ran an amp wire through the pass door, and it grounded, causing the battery to explode under the hood from the short, starting a massive underhood fire. One I bought - the heat was so intense that the carb melted on top of the intake!

Where I drilled my firewall hole, I drilled it large enough for my amp wire to be inside a piece if fuel line, and I used a 4in piece of 3/8 interanl size fuel line, that I split down the side, and wrapped around the amp wire as additional protection from the hole that I drilled.

What about the wires from the head unit to the amp? Where did you run those threw the wall?

For the remote wire and the signal wire (I think thats what its called) those you'll run together through the same route as above, BUT on the driver side. Keep the power and and signal wires separate. And instead of having to go from the engine bay, run the wires from behind the head unit, underneath the driver side dash, then through the carpet on the outside of the driver side seat and to the back just like the power wire.
