(Ok, if this is a stupid question just say so.)
Is it possible to just kind of bypass most, if not all of the factory wiring on my engine. I'm putting a new engine in soon, and the shape that the wiring is in now is pretty mess up. (the guy who owned it before me thought he was McGuyver). I'm thinking it may just be slightly easier to rewire it myself. Or is it worth the hassle to stick to the GM wiring. I know I'll have to deal with the check engine light and all that, but that's ok, as long as it runs well. Thanks for all your help.

Depends on what you have in it now (for fuel delivery) & what you're planning doing with the new motor. If you're converting to carb you can just ditch all the ECM wiring. TPI & TBI really seem to rely heavily on all their sensor input/wiring to be present & in good shape.

Ok, what exactly is messed up about your wiring? Is the wiring harness for the head lights and gauges, ect. hacked up? Or is it the engine control wiring harness thats hacked up? (im hoping its the engine control harness that is) If it is the engine harness (the computer/ECM) that is hacked up.....just yank it. You said that it is carbed. Im guessing its a LG4.
To do this you must change some things. If your car is a auto, than you have to hook up a torque converter lock-up kit. There is 2 ways to do this. (1)- make a manual switch. (ex. toggle switch). I dont know exactly how to do that, but I dont recomend it. Because then you will be stuck having to flip a switch everytime you hit 4th gear. (2)- You can buy a harness that will lock it. TCI and some other companies make some kits that will lock it up itself. Part # for the TCI kit is 890-376600 out of my Jegs mag. It is $72.95
Another thing you must chang is the distributer. Just pick up a old style cacuum advance HEI.
And get a non-computer controled carb. Most people use the Edelbrock 1406 (600cfm elec choke) or 1407 (750cfm manual choke)
And im not sure but I think you might have to make a switch for the elec fan. Not sure on that one though. But if so, Painless Wiring Co. makes one of those too.
In the end I think it is worth it. Your engine bay is a lot cleaner and easier to work on.
If your lights, gauges, ect harness (the one that comes out the drivers side firewall) is hacked up I cant help ya out there.
