does it matter which hole in the rocker cover the PVC valve goes in? baffled or no baffle? I want to put my filtered breather in the baffled hole.

The PCV valve goes in a baffled hole to keep it from ingesting oil.need a PCV system, but you really want one.

ok so what will happen if I plug the hole under the plenum and just put a cap over the hole in the rocker cover?

You'll vent vapours out the breather, and you'll have increased oil contamination.

Why not just swap the valve covers from one side to the other?
