Rebuilt T5, New Clutch, Grinds into 3rd etc?

I just had my T5 rebuilt by Hanlon Motorsports and I am having some problems. I want to get some info before I call them.
-Installed rebuilt NWC T5 with new input and output shafts.
-New Ram Clutch Kit, Replacement, Summit Ram-88730
-New Summit Roller Pilot Bearing SUM-G1700
-New Pro-5.0 Shifter
-Clutch travel measured at .71 which exceeds .57 factory min
-Redline ATF synthetic
Problems
-Worst problem is grinding when upshifting or downshifting into 3rd. I have problems into other gears also. No grinding if I shift slow.
-Much more dificult to put in reverse.
Situation
- I never had problems shifting before the rebuild. I always downshift easily. The only reason the T5 was rebuilt was it had 140K and leaked horribly into my clutch housing. I wanted a strong T5 before building the engine. I was told the input &output shafts needed replacement, and I paid extra.
-Did I do something wrong with the install that could cause this problem? I did a search and a possible cause maybe the pilot bearing. Any ideas?

The pilot bearing is probably fine.

The transmission is probably fine. It's all but impossible for a transmission to make itself grind or otherwise have difficulty going into multiple gears.

You have a clutch problem; most likely, incorrect assembly.

Which way did you put the throwout bearing on the fork?

Putting it on the wrong way is consistent with the First Law of Troubleshooting: "the simplest explanation that fits all the facts is usually the right one".

Interesting thought on the throwout bearing, but Iam 99% sure I put it in the right way.
