T56 whining noise after swap

So I finally got my T56 swapped in after having it sit in the donor car in my backyard for nearly a year. Now I'm hearing a very loud and obvious whining noise coming from it. The thing is, there is no way I missed this noise when I drove the donor car, it's way to loud for that. I spoke with some people and they told me it might just be something from sitting and it might work itself out driving it, so I put around 100 miles on it today and the noise hasn't diminished any.

The noise starts in 3rd gear if the RPMs are high enough but really picks up in 4th. In 6th it's rather loud (at least to my ears, loud enough that driving 60 mph with the windows down it's still very audible). It seems to quiet down some or change in pitch at least to be harder to hear (but still easily heard) if I go up to around 80 or 90 mph. The other thing is if I let off the gas the level of the noise drops immensely, still audible but much quieter and gone if I press the clutch in.

I had some rear end work done at the same time (complete rebuild) but I'm fairly certian the noise is coming from the tranny since it goes away when I push the clutch in.

So I'm just wondering what everyone's opinion is on what the noise could be. Could the donor car sitting for so long without being driven caused a part to degrade inside the tranny? I would think 100 miles would be enough to work out anything caused by sitting. Or could the noise be coming from something else? Just to note, it does have a brand new flywheel and clutch on it (OEM replacements) as well. I just can't think of anyway I could've missed this noise when driving the donor car, not unless I had ear plugs in that day! lol

In the event that I have to go ahead and get this transmission rebuilt, how hard are they to rebuild? The guy I have do work for me priced me 850 for the rebuild, but then it's till another 400 for him to remove and reinstall the transmission from the car. After just spending ~1300 on rear end parts and the new parts for the tranny + the labor I paid for the work (about another 1200), I can't really afford another 1250 to get it rebuilt right now. So contemplating attempting it myself.

Thanks!

Which means the rear end work is more likely than trans.

In the T56, 4th is maindrive / mainshaft locked together. If the noise doesn't go away in 4th, it's unlikely the noise is comeing from the trans.
In 6th it's rather loud (at least to my ears, loud enough that driving 60 mph with the windows down it's still very audible). It seems to quiet down some or change in pitch at least to be harder to hear (but still easily heard) if I go up to around 80 or 90 mph.

Here you have road noise possibly drowning it out.

But most importantly, two different factors that take the rear end out of drive mode cut the noise out immediately. A ring and pinion have a drive side (one side of the pinion teeth drives one side of the ring teeth) and they have a coast side (which contact each other more firmly upon decelaration.) So your noise is looking to be in the gear setup.

I had some rear end work done at the same time (complete rebuild) but I'm fairly certian the noise is coming from the tranny since it goes away when I push the clutch in.
That kind of clue would make sense if it was the throwout bearing and it functioned in that manner in the driveway. Your noise goes along with road speed.
