Door alignment

Hi all. I'm putting a new drivers door on my car since my old one has bondo work from a previous owner, and I'd like a nice new clean door. I got the door bolted on with a brand new pin and bushing kit, and it lines up almost perfect except the top part where the door meets the quarter sticks out just a tad past the quarter, and the bottom part where it meets the quarter is in slightly. The seam line down the middle lines up perfect with the quarter though.

My idea was to shim the lower hinge with a washer on each bolt between the hinge and body to "pull" it back into place. Is this common or is there a better way. I know there is no adjustment on the hinges for that kind of alignment. Any ideas you guys have?
