Maybe the filler wasn't completely dry?

Maybe your Mixture was wrong. Maybe there wasn't enough Hardener.

Thats not much better. Im assuming the lite coloring is where your filler is? If so it looks as though your primer is soaking in to your filler. Are you thinning your primer to much? Lacquer based? urethane based? Spray can?

If its only doing it where your filler is its probably soaking in from a cheaper primer. Usually to thin. Let it dry over night and lightly sand with 180 and reprime. It should start to build after 2 or 3 coats.

Is the primer laying down nice and smooth? Or is it not adhering

Re: Why did the primer do this?? pic
I had the same problem using rattle can primer. It's because rattle can is too thinned out. What I did was really goober it on there really thick. It had some runs, but goober it on the spot, sand it down smooth and flat, then finish up with a light coat. That should do it.
