a (dumb) question about the m/c cover

a (dumb) question about the m/c cover
the rubber seal on the master cylinder cover has like two '****' on it and was wondering if they are supposed to be 'extended' in to the fluid reservoir, or collapsed, flush with the rest of the cover... i'm pretty sure flush with the cover, but that's why i'm asking. and if that's the case, what is the purpose of them being extended?

they go into the fluid, its like a diaphragm to prevent air from being sucked into the system
