Change of distributor = Speakers cutting out

Strange issue here... I've been running an MSD Pro Billet HEI dizzy in my car for the past year... A few months ago, I noticed my stereo began cutting in and out every half second or so. This got worse over time. Another issue prompted me to try a different more stock HEI distributor and I noticed the stereo cutting was no longer present. I just switched back to the MSD distributor and I encountered the issue again. I ran additional grounds for both the radio and the distributor but this does not seem to help the problem. Also I have a sub amp, and 2x 12" subs in my system and notice they do NOT cut at all in relation to the 4 speakers I am running in the factory locations... Any insight? I don't know what component's could cause this to start happening randomly when it seemed okay. My alternator supplies plenty of power.
