Okay lets see. With $1000 and careful spending you should be able to get some pretty nice gear. For a Headunit I would go with Alpine or Eclipse. My Sony is pretty nice, but if you have the money (I don't!) go with one of those two. I heard Alpine's 60wX4 HU has a very clean amp.
For subs, Audiobahn or JL. I have an Audiobahn 12" sub I paid about $200us for it. The quality is amazing. My friend has two 12" JL's and they pound pretty good too.
When looking at amps don't let numbers surprise you for example a 500 watt Profile amp won't play as loud or as clear as a Memphis 500 watt amp. Even though they have the same rating when you turn up the Profile you may get static, whereas the Memphis will hold clear.
For prices I say $150-200us per sub, $220-300us for the CD player, and about $500us for a good amp to make them suubs rumble.
Just my advice,
Matt

Unfortunately, in Canadian currency, that adds up to over fifteen hundred dollars. For the benefit of our American counterparts, $1000 Canadian works out to just over $650 US. Either way, as you can see, something has to give. You have to decide whether you would like to sacrifice a quality head unit for a quality sub/amp combo. By the sound of it ('2 12" or 15" subs'), you're looking to spend more money on your subs and amp.
Realistically in order to meet your price and your needs, you'll have to look for the cheapest cd player that you can find that has at least one set of pre-outs (it'll probably end up being an entry level Sony or Kenwood model for something like $250Can).
Even entry level 12" subs seem to run at least $150-200Can each, so that's where a lot of your money will probably end up going. But in that range there is a bit of selection. The next chunk will have to go towards an amp powerful enough to run your two subs. $300+Can should get you an adequate two channel amp (Alpine V12, Clarion Pro Audio).
The rest of your money will be taken up by installation costs such as wiring, fuses, etc. and tax for everything. Remember to haggle with the dealers, 'cause that really can help as all the costs add up. However, the only way to really lop off some of the costs is to buy used... but that can be a gamble.

Sorry about that, I don't know about currency rates, but I thought it would be only like $100 more. Anyway you could go with one sub for now and save for the other later. That would cut costs quite a bit on the amp, box, and installation.

You should check out www.sounddomain.com they have great deals on audio equipment and awesome sales. They are really easy to deal with. I got my amp there for about 250 and it retailed at something like 500
yeah sd is pretty sweet, I got some of my stuff there.
Amp wise, look for Autotek, there's not that well known, but they are very nice underated amps. i got a 500watt 2 channel for like $250us. I suggest MTX for the subs, there really nice and they perform very well in a wide variety of enclosures. If your going with a custom box, I'd use them. They also sound good with a wide variety of power. Don't pay for installiation, do it yourself, you'll save a lot of $$$. SD has pages that help you learn your stuff, and the message boards are filled with experts.
So search the web for the best deals, compete with vendors online (against each other). Make your own box, buy a sheet of particle board.
when installing remember to get a fuse holder and keep it no further than 18in from the battery. Also it's easiest to run the power wire through the door, using other electrical wire entrances.
email me with any help you need, peace,
