Can the ECM make the car not run or run rough?

I pulled the brown plug with the black stripe to time my car because it has been running rough and knocking. Also won't start back up sometimes. So I time it with the wire unplugged get it running smoothly at 6* BTDC, hook the wire back up and it won't stay idling. Plus when the wire is hooked up there is my knock. When it is unplugged there is no knock. It is a 1992 Z28 305 TPI.
