I just got my prominator a few weeks ago. I suspect you are at a misunderstanding of a few important points, just like I was. The Prominator is HARDWARE used to store multiple programs. It essentially will replace the chip that you now have.
I beleive what you are really asking about in terms of software is for editing the details of the program within the car's computer file. (.bin file) Although there is "Prominator software" that is used to "load" your modified file into the hardware, essentially that's it's only purpose. It is NOT used to actually make the modifications and reprogram tables within the .bin file.
To actually make the mods you'll need something like this, "TunerproRT" found at:
TunerPro and TunerPro RT - Professional Automobile Tuning Software
Although it's freeware,... send him the thirty bucks to register it. He's a tremendous source of help around here, and the thirty bucks at least says thanks for a job well done.
Study the stickies at the beginning of this heading. I'm taking a leap here and am assuming you are using a MAP speed density sytem, not a MAF system. IF SO, check out this one lesson that will dovetail into TunerproRT:
TunerPro RT - Super_8d ECU Manual - Home
Once you get the prominator you'll need to update the software with this file as well. Download the one that starts with "Setup.."
Index of /beta/Builds
Ther are other programs out there as well, that others are familiar with. For me,it's tough to beat "free". I'm a newbie here as well, and have discovered a treasure trove of helpful, incredibly knowledgable people. I'm just trying to share what little I've picked up so far to get started, and hope I'm not misleading you in any way.

You certainly have it nailed down. I installed the prominator a few years ago. I have not done enough messing with the programming yet, but rather than buying a chip for my 350 coversion I was able to upload the new program easily. Let me tell you, for the little that I do understand about the programming thing, the Prominator is fantastic. I wouldn't even consider burning chips. The laptop records what the car is doing through the ALDL connection, you mondify the program with TunerPro (or equivilent) and you unload the modification back to the ECM with the Prominator software. It is really easy. After I get a new laptop in a few weeks I hope to start some programming. I have a MAF setup so hopefully it will be pretty straight forward.
