Go to Moates website and grap a copy of the AUJP_JP2 zip file under the hacs section. We've put allot of work into identifying things.
The descriptions are sometimes generic but give you an idea as to what they do.
If you track anything down that is not commented correcly, let me (us) know and we'll get it into the next revision.

There you go.
Have fun.

The top section is allot of information and notes, can skip over it until it makes sense.
The beginning section is the memory values used within the program.
they are commented for what they are.
Dref: & Cref: indicates the line where the item is used within the program.
The calibration values begin at $8000
These are the XDF items.
At the end of the calibration section is a breakout of the ALDL datastream.
That tells you the ADS information.
Code begins at $B000 that is actually running using the calibration values.

Its a little overwellming at first but closer looks start to make more sense. I see that there are some flags that just do not go to anything in other words are not used. Is This right?

Several are only partially used.
Some are tricky because they use indexed addressing. Makes the actual address word of the bit hard to follow. Still finding things in there (with help) after a year or so tinkering with it.
