Flash PROM's cause VATS problems?

Flash PROM's cause VATS problems?
I figured out why I would have VATS problems after I would swap chips. I was using a friends 29C Flash PROM, and the car wouldnt start some time after installing a new burn. Then I switched to my own regular 27C EPROM with no no-start problems. I got my 29C flash PROMs in the mail yesterday, and tried them out. This morning the car wouldnt start and the security light was on. Three mins later it starts. The weird thing is I have the VATS check disabled in the PROM! What gives?
