HI-6 Ignition problem

I installed a Crane cams HI-6 ignition box in my bird. Ever since it has been in the car I have not been able to set base timing when I unplug the bypass wire. If I wire the system back to factory it works fine. It does not matter if I use factory or aftermarket coils just when the box is in the loop. I know the box is working cause the rev limiter kicks in.
Anyone have an insight into this problem. Or perhaps a fix?
Is the box defective? Or maybe a crossed wire or a missed connection. It all looks wired right.
