CHOKE HEATER OR ALTERNATOR?

It all started when my choke heater relay clicked to the beat of my car. Now i started to read all the old posts and heard that when you get a buzz out of your choke heater relay it is normally your alternator taking a crap. So i took my alternator into napa to get it tested and they said it was good. So i am stumped at this point. So i put the alternator back in so i can move it into the garage and i didn't tighten the belt enough. So i when i started it it started to run like the beast that it was. There was no miss fireing and no big puff of smoke and the car was actually idling that it says it is suppose to do. But best of all there was no choke heater relay click. Now i was happy but i noticed i am not charging. But the lights were not fluctuating to the beat of the car like they were when i had the alternator on. So i put the alternator back on and the lights are fluctuating, the car wasn't idling, but luckily the choke heater relay was not clicking. So why when the alternator is not on and the battery is doing all the work does my car run so crappy. If anyone can help please message.
