c100 giving me a migraine.

I have been searching, to no avail for 2 days now. I am currently in the process of swapping in a carbed 355, into a 1992 TBI Camaro that I've been planning for over 4 yrs now. I really thought that I had planned for everything, except now I have no idea what to do. I took out the ECU, and the associated harness, mostly in one piece. The harness going into the ECU also had two connectors above the ECU, that I disconnected and pulled out with the rest of the harness. I now think maybe this was a mistake? I have no idea what these two connectors do.
I have the c100 harness separated from the right side harness, in which there were some wires going to both behind the motor which I cut. What do they do, and did I just screw something up. Speaking of the harness, there are A LOT of these wires coming out of the larger part of the c100 bulkhead. Some of them have ends on them, which were marked before I pulled the motor, and some just don't (I didn't remove any threaded on sensors from the L03) The ones coming out of the smaller part of the bulkhead connector are still connected, and I'm pretty sure they go to the headlights. Awesome, cause that would've been another nightmare I'm sure. Basically, what I need to know, is do I need to bypass VATS, was one of the wires that went from one side of the harness to the other the one for the fuel pump relay, and power for the pump. I'm buying a stand alone fan relay and radiator probe, so I don't think I need to worry about that in the c100. What I'm most concerned with, is the power for the starter solenoid, and the power for damned near everything else, considering that it looks like there's four large power wires in the entire harness. I'll post pictures if needed, but really I think I'm a bit overwhelmed with the wiring mess going on here. I could also, if need be break this down even further with specific wires, their color, and thickness, to have someone inform me of what to do with them. I'd rather not, but if that's what it takes I'll do it.
