Upgrading "The Big 3"

I am upgrading the big 3 wires, and I have one question about the alternator to bat + wire.

It is in a fusible link with two other wires.. can I bypass those wires and just go straight from alternator to bat + or do I need to do something with those wires? I know I can just run a separate wire in addition to the factory ones that are already there, but I'd rather replace them to make it look more 'clean' so that's why I'm asking.

Think Link

The alt to bat wire does go thru a fusible link.

The heavier
red wire goes to the positive stud, and should have power at all times.

The
thinner red wire goes to terminal S (the sensing circuit) and should have power at all times.

The
brown wire goes to terminal F (the turn-on input) and should have power when the key is in the RUN position.

You should keep things the same electrically, however you can upgrade the materials for example, use Teflon insulated wires, custom
color harness covers, gold plated connectors.
