Fuel flow through intank pump?

Has anyone used a eletric pump with the intank pump still in? I got a Holley Blue pump, at first it pulled fuel through the intank pump good but then stopped after about 2gal. The tank is full, it has been full for about 2 years. The car has been setting up, the fuel that came out was real dark in color. Am I going to have to pull the tank down and remove the intank pump? Why did it pump good to start with? The car is a '91 RS 305 TBI. I'm swapping to a carb. Please give me any thoughts ya have on this matter. Thanks Bobby
