Remove the passenger side kick panel. Remove the ECM from its mounting place under the dash. Disconnect the harness from the ECM that runs to the kick panel. Remove the clip that holds the harness bulkhead connector to the body panel.
From the passenger wheelwell, remove the plastic liner. The ECM harness is behind it. Pull the harness out of the passenger compartment and wheelwell and into the engine compartment.
Now follow that harness wherever it goes and remove anything that it goes to. It will also go to the transmission (if automatic), so unclip that connector and pull it into the engine compartment. There will probably be bolted P-clamps holding parts of the harness to the engine or chassis. If any leg of the harness goes to the bulkhead connectors in the rear driver's side corner of the engine compartment, separate the wires for each (you don't need to cut anything but tape to do this) and keep the ones that go to the rear corner in place.
Now remove the harness from the engine compartment. Everything you need for your engine operation and gauges goes to that rear corner set of connectors.
You now have a clean, illegal-for-street-use-anywhere-in-the-United-States, engine compartment. If you have automatic transmission, you will need to provide a means to lock up the torque converter clutch.

Correct. But, if you only remove the one going to the engine compartment and put the ECM back in, your in-tank electric fuel pump will work. As will VATS.

Take out whatever goes to the engine compartment through the kick panel.
