You'll probably get a lot of opinions on this one. Here are a few popular ones:
On the higher end price scale, the Big Stuff 3 and Fast XFI. Either one of these will set you back $1500 to $2000 and are proven systems at the track. Both of these are going to be pretty easy to set up and tune.
In the middle you will find the Megasquirt 3 which has the same features as the Big Stuff and Fast system for around half the price.
On the lower end the Megasquirt 2 (main differences from the 3 being no sequential injection, no native coil per cylinder support and less inputs/outputs) which is around $500 (with harness - no connectors) . This is the system I'm using and it works very well. Megasquirts are a bit tricky to set up the first time, with some conflicting info out there. In the middle, complexity wise. Once that's done, tuning is a breeze.
Also on the lower end price scale is using a 7730 ECM from a speed density TPI. I don't consider it the best option though as you don't really have real time programming. Also it will cost you just about the same as a Megasquirt 2 for an Eprom emulator, the ECM itself and the calmap from a tpi engine. It is the most complicated to configure and tune.
Something important to consider on the Megasquirt system is you'll have to build a harness (in the price I included their unfinished harness). The Big Stuff 3 and and I believe the Fast XFI will come with a pre-made harness so it would be a faster install.

Re: Best EFI for supercharger
my opinion on EFI systems:
If the OEM ecu is pre-1995 then your best bet is a true standalone.
if you can handle the assembly and use of a megasquirt, that is probably your best option.
from there, just pick the lowest cost EFI system with the basic functions you require. A commander 950 for instance is pretty basic, and pretty cheap, it should fit most random basic needs. But if you want all the outputs and inputs and control over all the fancy options... you need a more expensive, or more complex computer.
just remember they all do the same basic thing: turn numbers into fuel and timing.

Just a problem to keep in mind (just in case you're not third gen specific) is that post 92 cars and post 91 trucks can have an electronic transmission in them. If you have a third gen you are covered but something else may need an electronic controller for the transmission as well or an ECU that supports it.
