I just got an email saying my inbox was full, but I only have 9 currently. It's nowhere near being full as before. What gives?

"Show Messages From:X days". This setting is near the top left half of your screen. Make sure you select the setting to something like "the beginning" to show ALL your stored private messages. If your setting is too low, you will not be shown any messages that older than the set date above, even though they still count towards your quota. Also make sure to check your sent folder as well.
I mention the above because I know it gets several people many times.
By the way, your default "Show Messages From:X days" when you log into your private messages is controlled through the same setting as your "Default Thread View:" setting in your user control panel under the Thread View options that controls how old of threads to display in the forums. Hope that makes sense.

Also go down to the bottom of the PM page and you will see a button marked PM tracking. Click on that and it will show all the messages that you have sent. This is also stored in your mailbox and should be cleaned out every so often. That is probably why you got the INBOX full message.
Actually, PM tracking does not count towards the user's quota. It is just a script that checks the database to see if a message was read or not. Any messages in that folder aren't counted, unlike the Sent folder.

Well I just deleted it all. There is nothing at all left so pm's should be fine now, lol. We'll see.
