I just installed the coil springs for my 88 GTA. The manual states that after assembly, the end of the spring coil must cover all or part of one inspection drain hole, and that the other hole must be partly exposed or completely uncovered. My problem is that one the holes was left completely uncovered, but only a very small and what seems to be insignificant part of the other hole is covered. I wonder if it is ok to leave it the way it is. The question is what affect will this have? Is this step crucial?

I believe that hole allows rain water to drain out of the control arm. You wouldn't want the control arm to rust away! But I could also be wrong. 
Maybe someone here knows if you can just re-drill that hole to be a bit larger? Then you wouldn't have to remove the control arm again.

The holes are merely the gauge that tells you whether you have the spring installed properly. The goal is to install the spring such that the end is in between the holes.
Think about it.... if the spring was rotated alot one way or the other from that position, it would essentially be "screwing" or "unscrewing" into the control arm, which would affect ride height. The amount of rotation from what you describe will affect the ride height less than the amount of dirt that gets on the car between washes. It is not that critical, to the point that it matters if one hole is partly covered.
I'd leave it alone and not worry about it.
