Ok, not to beat my project to death, but I keep coming up with these stupid questions, mostly because I don't want to hurt the engine. Heads are milled to 56cc. Cam is 97 lt1. Stock untoched block/pistons. I purchased the .015" gaskets and am now going to begin reassembly. Does anyone see any clearence problems I may have? Guy at the machine shop asked if I was sure I wouldn't be hitting the cyl walls and now i'm slightly paranoid.

with the stock valves I am pretty sure you won't have a problem. You can always check the clearances with clay, before you do the final assembly.
Board member Chuck! runs milled (.030 removed) vortecs with stock valves and a .015 head gasket on his LO3 with great results. He has no valve clearance issues. Clay checks as Dewey suggested are a good start. Running a super high lift cam could cause interference that would not be seen on another motor with the same heads/bore.
