ok i know that subject line didn't make any sense. but here it is explained better.
I just swapped a t-56 into my car. and left the stock auto shifter in the car with all the wires connected to it.. well its sitting in the passenger seat.. but i know that it has to be in park or neutral for the car to start (until i can hook it up to the clutch pedal).. so right now i just leave it in park position all the time.. start the car and drive.. but im starting to wonder if maybe that signal from the auto shifter goes to the comp.. and if it thinks it is in park the whole time if maybe it will be screwign something up?? should i start it. put the auto shifter into the D position and drive it like that? cause im not getting any codes or anything and i thought i should be getting a T.C. or VSS trouble code..

I'm not sure, but I think the computer does something about the idle speed in park and neutral?
The ECM works differently in Park/Neutral. You can just search for Park in the code.
