I think you're seeing the long tube runner (LTR) setup biting you in the *** . I'd look into either a SuperRam or MiniRam intake setup, although that is some cash...
Check out this thread from the Aftermarket board. Traxion did some back to back testing of the LTR TPI setup vs a MiniRam setup. It made the kind of changes you want...

This graph tells the whole story in a nutshell, two Miniram graphs w/ a LTR graph on there as well:
Someone also had some SuperRam dyno graphs that you may be able to find w/ some searching of the archives. It should make a little more torque than the short runnered MiniRam setup but still provide alot better upper RPM improvement over the LTR tpi setup.
You might also want to step up to the LT4 HOT cam (used in the dyno comparo in post above) if you go w/ a better intake, although your current cam isn't that much smaller...

a good cam for your combo would be hr-284-2s-12-ig (crane cam). it is 222 and 230 at .050 with a 112 lobe seperation. lift is .509 and .528 with 1.5 ratio rockers. the 1.65's ar great if all your building is torque, otherwise they are excessive for making hp.

I really don't think the LTR setup is causing that. A modified TPI setup can flow really good and has some advantages the others.
