when i changed mine to manual box i bolted up the box and the "intermetiate shaft" was the one i used to connect to the box and the stearing column. i used a wire brush to clean up the splines a little but don't recall having any major problems getting it to match up or slide together.

The spline is a "D" shape, sure you are lining up the d?
Try using a big screwdriver and opening the slot on the bottom of the rag joint, by where the bolt goes through.
I usually remove the 2 bolts on the rag joint with the box, this way you can do the spline thing on the bench.
