All the rubber hoses and things? hmm. That's very vague, so.. I'll do the best I can.

For the most part, you want to leave all the rubber hoses in place. The rubber lines are often vacuum lines and if disconnected can cause the car to not idle right, perform badly, etc. Of course, you can fix a vacuum leak by plugging it off, but a lot of parts of an engine are driven by a vacuum, so be sure you know what you're disconnecting.

There's two heater hoses that are fairly obvious, I think they say "HEATER HOSE" on them somewhere. heh. They can be disconnected, but realize of course that you won't have any heat. AC will still work though.

There's hoses running from the air pump to the exhaust manifolds and the catalytic converter. These you'll want to leave on if you're living in an area with emissions inspections. The cats in our cars require air to properly function.

There's some radiator hoses, of course you'll want to leave those in place.

There's a lot of electrical wire incased in rubber/plastic rubing, don't cut that... heh

I can't think of what else is down there really.

Speedbox, I'm assuming you're referring to the air pump and all it's hoses. Yes, you can take it off, assuming you don't have to pass emissions. I've removed all that junk from both my thirdgen f-bodies and haven't had a problem with the idle on either one. On my firebird I used brass plugs in the exhaust manifolds. On the camaro I have headers, so I had a buddy cut off and weld shut the metal lines going to the primaries. Removing the emissions stuff probably won't make the car significantly faster, but the engine bay will look lots prettier, and you'll be able to change the sparkies much easier too. Here's a pic of the camaro's engine bay. You can see how much cleaner it looks without all the hoses and stuff.
