Just got engine back, but going out of town.
I just got my engine back from the machine shop, but I’m going out of town for a few weeks. I was thinking on soaking every thing with WD40 before I leave so it won’t rust. Will the WD40 harm anything?

It would be fine, but it's probably already pretty well oiled up from the shop.

not a big deal
but if its going to get wet or something somehow then wipe the cylinders with engine oil and cover it up

Got back, got sick, and had a bad allergic reaction to the medicine the doctor gave me so I have been sick for along time. Also monsoons have started here and the air is very humid but none of the parts but the cam have been in water. Yesterday I finally got to start working on the engine and I noticed some small dark spots on the cylinder walls, not many and they are very small. I did whip oil in them before I left. I also sprayed the crank down with WD-40 but I see very, very small dark spots on the journals. Now the cam, this rust was rough to the touch but really wasn’t too bad but, I sanded off the rust spots on the cam and got it smooth to the touch and you can still see where the rust was is that going to be a problem? Also what should I do about the crank and cylinder walls? The spots are not rough to the touch. I have an idea of sanding off the spots with the very fine grit sand paper but I don’t know if that would cause a worse problem. So I decided to ask here first. Sorry for the long post...

I wouldn't worry about rust stains, and most sandpaper is not a very good thing to use on a cam journal or a cylinder wall. Maybe 1200/1500 grit would be ok, still I'd be very careful when using it.
