Could someone point me in the right direction?

carbed 350 + T5 trans

Just got done doing the water pump after not driving my car for a bit. Tightened everything up and everything seems to be good. Haven't driven the car in a month or so, but I remembered I had a strange noise that seemed like it was coming from the center of my car, like behind the radio. The noise didn't show up when I was idling it and checking fluids and such, so I go for a drive.

I drive fine for a little bit, and get to a stop light. The noise is back. It's like a clunking sound. Sometimes I'll get to a stop light, and it won't be there. Other times, it will be louder. Sometimes, it will be rather quiet. Then again it will disappear.

From that I've seen, when it appears to happen is completely random. Regardless of temps, or anything. Checked my oil, and it's clean. Car runs great at WOT, however...

Since I bought the car I've been getting a small hesitation at low rpm, like when I should down shift. It almost feels like the car is rocking back and fourth, but just slightly. It's like this since I bought it. About 8 months ago, I had my clutch done at a shop around here as it was nearly dead winter and I wasn't gonna do it in my driveway. Back then the throw out bearing was making a similar noise. Ever since then I haven't had any noises, and the noise doesn't go away when I put the clutch IN like a throw out bearing does. The flywheel wasn't replaced, but he said it looked fine.

It also makes some strange squealing noise & is jumpy in reverse, which I believe is coming from the same area.

So I've been brainstorming, and this is what I have gathered from the forums:
- Mismatched gears? Car was originally a 15th Anniversary AUTO.. when the 350 crate was put in, it was switched to a T5. I don't think the rear has been changed. Is this an issue?
- Flywheel? Does this sound like a flywheel issue? Car starts up great every day, so I wasn't thinking it would be.
- Transmission mount: I've heard these make clunking noises, and in some threads it's been said it could disappear and come back like I've been experiencing.

Just trying to get any ideas if I missed anything. It's raining here today/tomorrow (fu Isaac remnants) and I won't be able to look until Thursday.
