Automatic Vs Manual Computer Differences?

I've got a Jeep that I put an 89 L98 TPI motor into, converted to speed density with the painless kit and the 730 computer.

The motor is totally stock but I need a chip without VATS or EGR. Hypertech wants $400 for a custom job.

I've heard that the timing between the auto and manual is different??? Is this true? I've got a manual in the jeep and wonder if a stock chip would work(since you can only get them for autos), I have a vats defeat module I could use.

Any cheaper places than Hypertech...doesn't seem like much work since it is a stock motor.

Axle/Gears: 9" from 57 ranchero unsure gears.
I dont think that the timing differences will be that much different other than the base setting from a std to a auto trans, as far as the Vats you can bypass it with a series of the correct resistors or if you had the steering column from the donor car and are also using a GM style column in the jeep then you could make it functional by putting in the key lock and just having the correct key and for the egr I just left mine unhooked and havent ran across any engine codes. When I made my resistor circuit I think I spent 5-10 bucks at radio shack and had a lot of little resistors left over, I had to guess and check on the correct resistances till I got it correct. If you have or have access to one of the books jags that run it has a table with all the correct possible values for the resistance that a VATS can use.

So there would be no problem using a chip that was setup for an automatic but with a manual tranny...i heard something about when the tranny is in park.
