Are the cobra transmissions and lt1 trannys the same besides bellhousing? I can get one for $600 at the ford dealership that has been warrantied because of the input shaft bearing?

Doubtfull. The Ford will use a different input shaft typically. I would go to the Tremec website and email them directly. They will get back to you very quickly and tell you whatever you need to know.
