Trans not shifting right

My transmission went out a year or so ago, and we just got around to putting a new one in this winter, and this is the first chance we've had to drive it since the rotors rusted out.
So, the problem is that the transmission won't shift right. It'll rev high and then chunk into the next gear, and will keep revving high. If I take my foot off the gas it will down shift and rev high. Also, when driving at 50+mph, I can smell something that resembles burning fluid, and the engine temp is normal, so I'm thinking its the tranmission, as it doesn't have a cooler. This is how the other transmission died. I'm pretty sure its computer controlled, so I'm thinking the computer is going.
It's a 1988 Ford Aerostar .

Does it have a 700R4 or TH200C or TH200-4R in it?
