First off, I've searched quite a bit on this topic, without the answer I need, but...If anybody knows of a thread that answers my question, please post a link to it! I hate to repeat material that's already been covered.....
I have a complete 95 LT1 motor, 4L60E tranny & harness to be swapped into my next project car (the tranny's blown). My question is, if I change to a t56, what do I do with the wiring? I've read the posts on how to wire the t56, and I understand that. I want to know what to do with the big ol' plug that goes in the side of the 4l60E. Do I just leave it hang there? If I change the info in the pcm, to a stick instead of auto will this be ok? I just don't want to go through all of the trouble to find out that I get a check engine light over a disconnected plug.

If you alter the PCM to know that you have a T56 instead of an auto it shouldn't be a problem. Sounds like you will need a bit of custom tuning. I would see about having the skip shift stuff removed completely for the T56, too. That's just some stupid gas milage thing they did that. Basically you just need the PCM to run the engine.
