T56 and LT1 are in place but......(tranny question)

Engine: 93 LT1 w/Vette Access
Transmission: T-56
Axle/Gears: 97 T/A w/3.42 posi
T56 and LT1 are in place but......(tranny question)
Ok I have the T56 in place with the mod cross member but when i hopped in to install the shifter I noticed that the two back bolt holes for the shifter are completely covered by the hump in the floor and the tranny is flat against the hump and pushing it up. Has any one ran into this problem? What was the solution if you did?
