AFAIK it shouldn't matter at all. The ECM in that setup reads nothing from the trans (directly... all it gets is indirect, the VSS, which is from the dash), and controls nothing in it except the TCC. Which incidentally, is driven by the same driver that drives the "Shift Up" light in a manual car. So don't put a bulb in that socket, it will come on whenever the ECM thinks it's time to engage the TCC.

Main thing you'll have to worry about is the crossmember. Your car might not have the rearmost bolt hole, that the T-5/700 xmbr needs. You'll also need to shorten the drive shaft, if you have the 200C. Although you can probably sell your current one to somebody looking to do a Turbo 350 swap for enough to mostly pay for your T-5/700 one.

T5 models have different wiring with regard to park/neutral start switch (copy your donor car)

The PROM in the ECM is different, with different timing and to a lesser extent, fuel tables.

With regard to the engine, it's just an 85-down neutral balanced flywheel. If your donor is 86-up, you'll need a different flywheel. Otherwise, you're good.
