Running rough while it's in gear is probably not related to the tranny. In gear it will idle slower. Clear tranny fluid? maybe it's not on the stick at all. If someone even made clear tranny fluid, it wouldn't stay clear very long anyway. Change the fluid and fix the rough idle. No cover isn't safe if you work under it while it's running. Could also get rocks and dirt and stuff up in there--that would be bad. Get a junkyard cover if nothing else.

Sometimes the fluid is hard to see if it's really clean. (Providing there's some on the stick.)

I've been running without a TC cover for a couple months and it makes me nervous. I'm trying to get my hands on one as soon as possible 'cause I know I'm going to get called on it by the tech guys at the track one of these times.

Most guys I know don't use a cover. In fact, I don't even use one. The reason is that it lets cool air up in there to help keep the tranny fluid, converter and trans a little cooler. Even if it's just 10 or 15 degrees it's worth it to me because I have a 3200 non lock-up converter that I use on the street. They tend to build alot of heat.

I don't know of any clear fluid. You should probably change fluid and make sure it's full. Even if it's clean it should still be red.
