Highly modified engine on stock bin???

Car: 1989 Pontiac Trans Am GTA
Engine: 357 Tuned Port Injection
Transmission: Borg Warner T-5
Axle/Gears: BW 3.45 9-Bolt
Highly modified engine on stock bin???

Can I drive a highly modified engine on a stock bin (speed density). I am having some serious driveability issues, and fear I may be chasing the problem in the wrong direction. I cannot get the car to move without violent surging. If I can run my combo on a stock bin, then my problem lies elsewhere, and I need to start looking elsewhere, but I've been focused on the programming in the bin. Any help is appreciated.

Well, it depends on what "highly modified" means but I would say the engine will not run worth a darn running on a stock bin. I would spend some time working on the bin and getting some datalog to work with...

FYI, even a bone stock engine will run better, get more power & better gas mileage just by tuning the eprom properly. The potential savings in gasoline alone by playing with Highway Mode can quickly pay for the all cost of the equipment etc.
