Are you using 100% cotton? If not, you could scratch the clearcoat and cause swirl marks. And as Error said, if you wax in the sun it can be hard to remove (or if you move it from the sun to the shade without letting the paint cool)

Try using a carnuba without the cleaner. I use Mothers also but the straight Carnuba. I had the same problem on my 84 Bird (Dark Blue) when I used a cleaner wax. Sometimes the straight carnuba is a little tough to get off. But when your done I garentte you won't have any swirl marks. A few weeks ago I used the Mothers on my brother-in-laws 2002 Impala there were no swirl marks when we were done. And his car is black. Just make sure to use straight carnuba with no cleaning additives.

i noticed when i did mine with that wax the other day that that happened on my roof hood and trunk. i think it was because it was in the sun all day and didnt have enough time to cool off
