This may not be an issue, BUT......

Going from 305 tbi 5 speed to 350tpi 5 speed soon. I have the ecm that came out of the tpi car, but it was an auto. Will this affect operation and/or throw a code with the 5 speed? If so, is there a Corvette ecm that would plug up, or did they have different connectors? If it comes down to it, i will spend 150 bucks and just burn my own chip, but id rather not have to if i can help it.

no, going from an auto to manual is fine. It's when you change from a manual to auto trans you have torque converter issues.
