Ignition/Rough running problem

Lately my 89 has been acting goofy. Occasionally, it won't start. No dead battery noises, no cranking, nothing. Just dead silence. Then 2 hours later, it'd start fine. I checked all the wires running to the (new) starter, tightened everything up, and it seemed fine. However, while I was driving it, every once in a while the Security (NOT the SES light) light would come on, and cause the car to run really poorly.

I'm thinking maybe the ignition cylinder isn't functioning right, or isn't making the contacts needed? Or maybe it's just the VATS Key is going south? Help me out please!

Do you by any chance have an aftermarket alarm system installed in your car? Also, are you getting a trouble code when this happens?

No, we took the alarm out, and I checked to make sure that all the connections were restored the last time I posted about this (it has gotten much much worse). And no, there's no trouble codes stored.
