total newb w/ speaker problem

I bought the car and the guy i bought it off of said he didn't do nething w/ the speakers or stereo system except put in a new cd player. You can tell there aren't stock speakers b/c the 2 back speaker covers wont screw in cause the speakers are to big The problem is that everything plays fine, except the back speakers don't fully kick in till a couple min. after i've started listening to something. It's hard to explain, like the base is really bad in the beginning but then it gets better and sounds like it should. It doesn't slowly get better, it just kicks in after a while. Any help or suggestions would be great.

Thanks for your time,
Brady
