Easiest thing to do is remove the engine mounts from the crossmember.

Take the engine back out and remove the mounts from the crossmember. The slide the engine back in and onto the transmission. Once you get the engine and transmission bolted together, unbolt the torque arm and transmission mount from the back of the transmission if you haven't already. Lift the front of the engine as high as you can. Put the bolts into the holes on the mounts and slide them down the crossmember till the bolts drop into the holes. Then use the box end of a wrench to hold the bolts while you tighten the nuts. You should be able to easily slip the wrench in there. The top bolts should be pretty easy to reach, its the bottom one that may require some weird twisting of your arm to reach it.

It really is MUCH easier to pull the engine and transmission together than it is to pull just the engine and try to get it back onto the transmission in our cramped engine bays.

Have you tried lowering the back of the trans? Bellhousing on or off the trans? I prefer to leave the bell on the trans when it's still in the car. I'm assuming that you've got the distributor out (or atleast the cap/rotor off), don't be affraid to throw it around like it owes you money.

I've never really had much trouble getting the motor lined back up with the trans. Usually a few wiggles and it drops right in. My prefered method is to pull both together...then install the trans from the bottom once the motor is in.

Re: 350 install , problems

You aren't giving us much to work with here (sorry if you've asked questions or stated what you're doing in other threads - I just don't have the brain capacity to remember what every TGO member is doing to their car).

Can we assume:

This is a T5 car?

The transmission is still in the car?

Beyond that:

Do you have the bellhousing on the transmission, or on the engine? (That assumes this is a T5 car.)

Personally, I would never try to line up a manual tranny to the engine with the tranny in the car and the engine being installed. Either hook the engine and tranny together on the ground and stab them together; or drop the tranny, bolt in the engine, then stab the tranny to the engine.

here's one more for it's much easier to connect the tranny to the engine and drop them in together.
