Do flanges warp?

Ok, I finally got around to installing my dead soft collector gaskets. I had to use a tap on the gaskets because the bolt holes would not quite line up. Yes, the gaskets and the collectors are the same diameter- 3". So, Tapped the bolt holes one size bigger, got the gaskets to line up with the two flanges on each pipe and tightened them down. The passenger side no longer leaks at all. YEA!!!! The driver's side, however, still leaks on one side. So, is it possible that the flanges warped somewhat, or perhaps the bolts should be tightened gradually, like 1 turn each until all are tight, or what? If that is the case, would loosening up the bolts and then re-tightening them help, of should I just stick a couple of regular gaskets along with the dead soft gasket to help seal the leak?

they could be warped....it can happen if the exhaust ever hit before like a on speedbump really hard thats a possibility. heating and cooling cycling can do that too, but it doesnt always happen.
