I recently stripped my interior to change color of everything and I have small surface rust spots under carpet as I was wire brushing the floor. Should I paint over these spots or use something else to prevent worse rusting in the future?

 

Find a good chemichal rust stripper and use it after you've sanded down to bare metal, then primer&paint. That'd be the correct way to do it. If you don't completely remove all the rust, even the stuff you can't see, then it'll keep on eating at the metal and cause bubbles in your paint.

I used a wire wheel, stripper, sealer, and then painted it. Just make sure you take care of both sides though while youre at it. Itll just start to rust through from the bottom if you just take care of what you see from the inside of the car.

 

Give the interior a POR15 or rust bullet treatment.
