When I was pulling my 305 to change the rear main seal I noticed the cable that connects to the the throttle body had a broken clip and was just hanging there. (not sure but I think its for the transmission) now that I have everything back together I rigged the cable onto the throttle body but it seems to shift late. what should I do???

First, make sure it's actually the TV cable that's disconnected. On the throttle lever there are 3 connectors for cables. The bottom connector is for the TV cable, the middle connector is for the cruise control, and the top connector is for the gas pedal.
But, assuming that your said that your transmission is shifting late, it's probably the TV cable. You have 2 options, buy a new TV cable (they're not really hard to install, a search will yield step-by-step instructions I'm sure) or hit the junkyard for a new connector for the end of the TV cable. Anytime you remove the TV cable from the throttle lever, you should adjust it, which is part of your problem. There's a tech article on how to properly do it: https://www.thirdgen.org/newdesign/tech/detent.shtml
You basically just push the button in, pull the black cable towards the firewall as hard as you can, release the button, and get in the car and press the pedal to WOT, and make sure it clicks at least once. And your done.
