engine missing/running rough

AT idle it's shaking, when you move the car it doesn't have much power and the check engine line blinks on and off. It isn't storing any codes, the light just blinks until you shut the engine off. I've replaced the spark plugs, wires, dist. cap and rotor and all the vacuum lines. At idle the vacuum is 14" and steady as a rock. Take the rpms up to 2500 and the vacuum initially drops a couple of inches then goes back to 14 and locks in. One of the spark plug wires (#6 ) separated in the boot when I removed it and it was charred inside and I was sure that was it (but replacing it didn't fix it). I removed the air filter and checked it and it looked okay. I don't understand why the check engine light is blinking on and off but no codes are being stored. It's not smoking and when you pull the plugs they are dry as a bone (had an egr valve stick partially open one time and the plugs were wet with gas when pulled). I'm at a loss. I'm going to try to check the coil (by putting an extra plug in a wire and grounding it to the frame) to see if I get a nice blue/white spark but if the coil checks out I'm still lost. If I don't get this one figured out I'll have to take it to a shop and I haven't had to do that in years. Any ideas will be appreciated.

could be the ignition module , are you sure all the plug wires are going to their correct location?

an engine is under less vaccum when you give it gas....just to clear up why your vaccum fluctuates.

have you checked your fuel pressure?
